Waterway Primary School opened its doors in 2016 to serve the expanding residential community in Punggol. The school began with five Primary 1 classes and grew steadily, reaching eight classes by 2017 and a full intake of ten classes by 2018. All 320 Primary 1 places were taken up by 2019. The school was officially opened in 2018 by then-Minister for Education Mr Ng Chee Meng.

As a government co-educational primary school operating on a single session, Waterway Primary follows the MOE curriculum and serves students from Primary 1 through Primary 6.
